That's easy, The US is worried that the present "moderate" Pakistan Government is overthrown by radicals and then loses control of it's large nuclear arsenal. Afghanistan is seen as a safe haven for Pakistan radicals.

We tried that in Iran, sans nukes. How'd that work out for us? Vietnam? Etc. We can't prop up a govt that doesn't have popular support, especially when pissed off folks on the ground think we're an enemy.

Vietnam was never a nuclear threat to the US, It was all about containing the sphere of Soviet influence (the domino effect) I think the conventional wisdom is that Israel will never let Iran have a nuclear weapon. Pakistan has over 100 nuclear warheads dispersed through out the country.

The US will never allow Pakistan to be over thrown by Muslim radicals.
