I understand that these "pop-ups" have a "button" on them that says "close window" or something to that effect. If, you click that, then it will track activity, etc. But I believe I heard on the news that if you "close" the window using the window "X", then you're in the clear.

Am I mistaken?

You should also be able to use the ALT+F4 method to close these popups.
